Hey! I had the same issue last month. The best tool I found for change pdf format which has javascript is PDF-XChange Editor.

It preserves scripts way better than most converters. Just make sure to enable "Keep JavaScript" in the settings.

Also, watch out for deprecated functions—some older scripts might break if the new format doesn’t support ‘em.
